Dark Souls II Scholar of the First Sin doesn't load configuration correctly

It seems like the game doesn't apply the mappings I set up in the GUI. I can even hear the beep sound when starting the game, indicating the emulator got loaded, but it behaves as if it didn't, with all the controls messed up (Start is triggered by Y and RB, and others).

I have downloaded the 64-bit version of x360ce on the official website, configured my controller just fine (Controller tab green), and put the archives under the Game folder of Dark Souls II.
